While Wales needed to beat the Three Lions to stand any chance of progressing, Gareth Southgate 's men will now progress as group winners, thanks to their victory.
There was jubilation in the stadium from the England fans, while Wales are heading home after their first World Cup campaign since 1958.
Following the victory, manager Gareth Southgate said: "I thought in the first half we controlled the game but didn't create enough chances. We wanted more thrust and threat, to play forward quicker. Once we got the two goals, we knew their spirit was gone, it has been a tough tournament for them.
"It's great for [Marcus Rashford], he has trained really well. He has been impressive since he came back to us, he could have had a hat-trick. That free kick is what he is capable, it's an incredible strike.
"In moments I thought both of them [Rashford and Foden] were quiet in the first half, so we switched wings. They responded well, for both to get goals was great."
Welsh football manager Rob Paige told BBC Sport the loss was a "tough moment."
He said: "We disappointed to be leaving the tournament but if you're going to go out, that's the way, that first half performance again, was excellent.
"My message is don't be disappointed. We've got to build for the future now. We got to a World Cup and that was an unbelievable achievement for that group of players."
England's WAGs are staying aboard a £1 billion luxury liner during the World Cup in Qatar, and reportedly racked up a whopping £20k bill in a single session of partying, after the team's 6-2 victory against Iran last week.

A source told The Sun : ''They're on a premium drinks package whilst on board the cruise liner.
''It was all paid for before they arrived in Qatar. But they were ordering bottles of champagne at £250 a pop as well as cocktails."
The floating vessel reportedly boasts the world's biggest slide onboard as well as multiple swimming pools, a shopping centre and of course bars a plenty.
