Shane Wanganeen was arrested last Wednesday and charged with the manslaughter of his seven-year-old son following police investigations into the February 2022 death of Kaurna-Narungga boy Makai.
The 50-year-old Craigmore man appeared from the remand centre via video link and cried uncontrollably, placing a hand on his heart, as Magistrate Michael Barnett read out the details of the allegations against him.
The court heard Makai died on February 10, 2022, after being taken to hospital with serious health concerns.
Mr Barnett said a post-mortem showed Makai died from pneumonia in the left and right lungs with MRSA sepsis.
Mr Barnett said on the prosecution's case, Makai had been seen by a doctor a few days earlier with his father and the doctor had arranged for a stomach scan of the boy, who had been diagnosed with constipation.
"The day after, directions were given to take him to the hospital because his condition had worsened," Mr Barnett said.
"The allegation that his father is responsible for his death arises by an allegation that in the intervening days there was such gross neglect as to make Mr Wanganeen guilty of the crime of manslaughter.
"These matters are allegations and are contested by Mr Wanganeen."
Mr Wanganeen's defence lawyer said he had a limited prior criminal history and his past week in custody was his first time experiencing imprisonment.
The police prosecutor opposed bail based on the serious nature of the charges.
Mr Barnett granted Mr Wanganeen's bail with strict conditions.
Mr Wanganeen will next face court in August.
