Former Hibs boss Tony Mowbray and Halifax manager Pete Wild are other candidates who are being looked at.
Scottish Championship side Raith Rovers have already been granted permission to speak to the Kelty boss Thomson.
The 37-year-old, who held talks with Kilmarnock earlier this season, is due to speak to them over the next 24 hours.
Rovers are interviewing a number of candidates as they look to find a replacement for John McGlynn, who quit for Falkirk earlier this month.
