ScotRail have confirmed that the emergency was due to an alarm being set off that forced the train network to evacuate the whole station.
Within around 30 minutes of people standing outside they were allowed to go back in.
This emergency incident comes just a day after the Edinburgh train lines closed in ongoing incident after 'trespassers' on railway.
Reported shortly after 2.20pm on Tuesday, ScotRail said all services between the two stations had been suspended due to 'trespassers on the railway in Edinburgh.'
It is unclear if there have been any injuries as a result of the incident, however a person 'is now in the care of the emergency services.'
Issuing an urgent warning to passengers on social media, ScotRail said:
"Due to trespassers on the railway between Edinburgh and Haymarket all lines are closed. We're working closely with the emergency services at the moment."
Her Majesty's coffin was originally supposed to travel by the Royal Train from Waverley Station but plans were then scrapped and handed over to the RAF due to cost and security concerns.
There were worries that train enthusiasts would cross the tracks in order to get the best pictures of the Royal Train and incident train staff came across before with the iconic Flying Scotsman.
Edinburgh Waverley has now opened to the public and services are running as normal. ScotRail have been contacted for comment regarding the incident.
