Jiraphan Pasukkhan beat an off-side trap after 69 minutes to net the winner and hosts Nongbua sealed three points for the first time this season.
Pathum coach Makoto Teguramori said: "Nongbua fought until the last minute. But we were left with 10 men and that made the difference."
Pathum's Jakkrapan Praisuwan was sent off 10 minutes after the break for a foul that prevented Lersan Tiemrat from scoring for the hosts.
